In 2001, Kennedy became directly involved in the highly publicized protests against U.S. Navy training exercises on Vieques, a Puerto Rican island that had been used for decades for military exercises, including live-fire training.

On April 28, 2001, Kennedy joined other protesters in entering a restricted area of the Navy's Camp Garcia installation on Vieques as an act of civil disobedience intended to interfere with military exercises. He was subsequently arrested and prosecuted in federal court.

On July 6, 2001, Kennedy was sentenced to 30 days in jail for his participation in the protest.
